DOMA was probably fan service at best, BUT Takashi treaded on something that is talked about outside of his manga and I think he backed away from it because it's a shonen story, not shonen-ai. The only reason Yugi could solve the puzzle, is because they are "Twin Flames". Twin Flames are two souls, one feminine, one masculine, not necessarily male/female that were created together, two halves of each other, but complete in their own right. They both have separate personalities and learn apart and some lifetimes they may come together to be together, or they could be bitter enemies and destroy each other not knowing who they are to each other.
Great comment here. I also wanted to mention how this twin flame concept could apply not only to Puzzleshipping, but Puppyshipping as well. The prospect of them becoming bitter enemies is certainly made clear during Duelist Kingdom, but it seems their as the series progresses, they take the route of finding out what they are to one another rather then going out to destroy each other. It is subtle but apparent in the evolution of their actions; especially during Seto and Joey's duel towards the end of Battle City. Evolution such as this is what I think makes pairings like Puppyshipping so feasible, and along similar lines Puzzleshipping. Though puppyshipping is more likely to come to fruition due to the lack of physical boundaries and more interaction can be assumed in the future between the two; both pairings have emotional undertones that are equally strong and give them equal oppurtunity on that level. Thank you for your comment, it gave me a nice little brainstorm. YGO continues to amaze me...
