I was mainly focusing on the S1 relationships, and in the first season, Michael and Justin definitely don't like each other. You're right, they do seem to have patched up in the fourth season, but because of the S3 opener fight, I don't think they're completely friends. I actually don't think they ever will be too close, mainly because Brian's always going to be between them.
